where should I cut the lily stalk after it is done blooming??? How much stem needs to be left?

Usually, 2/3 of the stem is left, but I tend to just cut off the flower heads (where the petioles attach to the main stem) or snap off the potential seed capsules.

If you like to cut your lilies for floral arrangements, you can take about 1/2 of the stem to ensure that the plant will bloom for you the following year.
