Replacing frames in spring

I used to keep bees years ago but quit do to lack of time. I am far from an expert and have alot to learn. I am planning to start keeping a few colonies again as I have more time now.

I live in Central California in a mild climate. In years past I used two deep supers for the brood chamber. I've noticed in prior years in early spring that the upper brood chamber would still have frames of stored honey even after the almond orchards are in full bloom in late February. My question is, should I leave the left over honey in the supers after orchards are in full bloom? At what point should I remove them? Don't the bees need the additional space to expand their colony?
