It will be fine. I prune my citrus trees when they need it all the time--especially those close to my house here on the Georgia coast. I must be doing something right because I had a bumper crop of citrus last year. (lemons, tangelos, satsumas, etc, etc.)

You didn't ask, but it does appear that the leaves on your tree are a little yellow which would indicate your tree needs to be fed at some point. Check the data put out by your extension office as to when the best time is for feeding your citrus tree and follow their advice. Good luck to you.

It will be ok, like Georgia streak said it looks like a little fertilizer would do it some good. Not sure what zone you are in but it says California and I see palm trees in the back ground of the pic you posted so that would lead me to believe you are somewhere in SoCal like me and now is the right time to fertilize if you are.

Oh boy. That's quite the pruning job :-( First, get a good sharp pruning saw, and trim down the poor branch stubs down to just above the branch collar. You should not leave large stubs, as they will invite pests. Next, prune out any dead wood and crossing branches. Again, prune the branch to the collar (the area where the branch joins another branch). Do not cut into the collar, but just beyond. Fertilize now, then 3 more applications through October. Apply the fertilizer at the drip line. Be sure to remove any grass growing under the tree out to the edge of the canopy and a bit beyond as it will simply use all the fertilizer you've applied, leaving very little for the tree.
