When root stock takes over...

I have a Pink Variegated Lemon Tree about 6 feet tall in a large pot outside.

On one large branch with thorns, the root stock took over and produced some huge pomelos--which I know is common root stock for lemon trees. Last year, I got one little yellow lemon that didn't ripen well. This year, I still have 3 pomelos.

So, should I remove the pomelo and saw off the branch? I can see more flowers and potentially fruit budding in the middle closer to where the lemon appeared last year. If the root stock has taken over, is the tree a goner all together?
