I would just prune out a few of the very low branches and let it continue to grow. Citrus need very little pruning. Just skirting (trimming low branches so the fruit doesn't touch the ground) and removing dead wood. If you have any badly crossing branches that are rubbing, remove the weaker, less desirable branch. You don't tell us where you live, but here in California, we usually fertilize 4 times a year, Feb, April, June and September.

Thank you Patty I live in India where I suspect the climate is a lot like California low humidity and fairly hot summers with temperatures hitting 110.

I have cut out the branches touching the ground and branches with very little leaf coverage. Can you recommend DIY fertilizers for the plant? It's very hard to get premixed organic fertilizers in India so I will have to make my own.

I do have ready access to dairy and horse manure.
