Pruning question

Hi. I have a dwarf Meyer lemon tree in a large container. It is doing well & has a number of lemons growing on it now. I just noticed a few new green branches growing that are absurdly long, much longer than any of the others. My question is, to prune or not to prune? I've heard only prune after harvest. But is this new wild growth going to take away from the developing fruit?
Any advice much much appreciated!!
