Yellowing Leaves

Hey everyone,

I planted a Hamlin orange tree about 6 months ago when I purchased my new home. It was 2 years old and I planted on directly in the ground on top of about 4 inches of gravel. About 2 weeks ago my area got hit with very wet weather followed by cold nights (35-40 F). The leaves have slowly begun to yellow. I applied a little fertilizer for the first time after that. The yellow has slowly progressed. Is this normal once cooler weather hits? Or could this be root rot? My backyard sometime has drainage issues after days of rain. Not really standing water, just very muddy. The tree is still mostly green with about 5-7totally yellow leaves and tips of many others.
