I would pull the plants completely out and trim the roots then plant them back.

I agree, a full re-potting is in order.
Remove the old soil completely (bare-root), and then prune the roots appropriately.
Re-pot in a well-draining, highly-aerated potting mix.

The timing of this operation is of some consideration, based on where you live .... and I don't see that in your user info. Basically you can repot when leaves are off the tree anytime, if there is no danger of the soil freezing. If you think the soil might freeze, repot in spring just before bud-movement or right at the onset of bud movement.

There are lots of threads with detailed descriptions about how to repot if you do a search, but I agree with others that you need to get rid of the topsoil if you want your trees to have any chance at the opportunity to grow at/near their genetic potential.
