Dying lemon plant?

I planted this from (I think) a Eureka lemon seed from a store last March. It sprouted and looked healthy until last winter. I forgot it on my window sill and all the leaves dried up and fell off, while still green. At this point, the top part of the stem dried up as well. It started to turn yellow, so I decided to cut it, thinking part of that stem died. I know I know, it was a stupid move, but I'm an noobie at taking care of plants. So after all the leaves feel off, the plant sprouted new leaves.

However, the part where I cut the stem, never regenerated. Instead, the cut dried over and turned yellow. The yellow has been receding back down the stem. So I'm wondering if this lemon seedling is a ticking time bomb. How can I nurse this little stem, back to great health and grow taller?
