Chives in the garden grow in thickly planted bunches. I would sow 4-6 seeds per plug. Don't thin. And when ready for transplanting, plant multiple plugs to a pot or garden location.

4 inch containers seem awfully small to me, unless you plan to transplant them yet again to a larger pot later on.
