Bean seeds pushing above the soil

Hi, first time on this forum and hoping someone can solve the unique problem I am having with my pole bean seeds.

Planted my seeds in the garden bed after soaking in water. Now I see they have germinated and have a root coming out.
The problem is that the root is not in the soil, i.e to say whenever I walk in the garden I see the whole bean with its root (and sometimes shoot and leaves) is lying on top of the soil as of some one has pulled it out and chucked it there.

My vegetable patch is netted so it rules out birds, pets etc.
Any idea what this can be? Can worms in the soil be doing this? I have heavy clay soil that I have amended with lots of OM.
