Anyone Knowledgeable in Stream Restoration?

We have a stream, the water is low and clear on one side, but part of it has large stagnant puddle (looks like car oil), I put some activated charcoal on it 4-days ago. The puddle is circulating slighlty, but the charcoal left it black. I stopped the charcoal, because I don't know what affect it will have on amphibians?

Would like any input to get this stream clear again. This stream used to be loaded with bullfrogs (rana clamitans) & turtles. I didn't see a caddisfly?

Part of my Environmental Science project is to do something beneficial. I called the Twnsp. but it's too expensive to get to every stream, though this stream leads into a large lake.
