separating peppers

I start my seeds in small 9 cell square packs.
I have some expensive pepper seeds with 3 in each cell.
should I cut them back to one or are pepper roots tough
enough to separate at planting time? I hate killing my
rare ones.I have cut back all my other not so rare.
Or can I split them now into different pots?
ALSO
I recycled some soil less mix from last year where nothing
sprouted and now I have 2 mystery tomato plants
one is with a lions tail plant the other with a carribean red pepper It's going to drive me nuts not knowing what tomatoes they are can I remove them without hurting the lions tail or pepper plant?
