Mushrooms in a pot can be good and bad. Good that your soil has lots of good microorganisms in it. Bad because your soil may being staying moist too long and pepper plants no likey that:(

Also, if you are caught with mushrooms in pot, you can be kicked out of school. ;)

Most potting soil you can buy has mushroom spores in it. Are you getting the little white/yellow ones with the pointed caps? If so, there's nothing to worry about from the mushrooms themselves, they're harmless.

Like the others have said though, they like it moist, and if your pepper soil is staying wet enough long enough for them to grow, you're almost certainly overwatering (which would cause your yellow leaves).
