Chile peppers sick or am I just inpatient?

Hey all,

I live in San Diego area and have Serrano, Jalapeno, and Bell peppers, most that I started from seed early last year and of course they are perennials here. I'm not used to that, since I'm from WA state where peppers are definitely annuals.
It is April now and we are just now starting to get consistent, pleasant weather, but the chile plants look ugly. Few leaves that are extremely small and some quite sickly looking. I know they aren't supposed to look that good in the winter, but I'm wondering if they have root fungus from being too wet.
I don't want to wait for sickly peppers to perk up only to be waiting forever. At what point do I throw in the towel? If they were too wet and have sick roots, can they grow out of it or is it permanent?
