Small black spots on leaves

I've seen this mentioned on this forum before, but haven't read a solution, or a post-mortem.
I started noticing black spots appearing on the seedlings of my plants. If I look through the leaf, I can see thin spots on the leaves.
I initially thought it was due to my seedlings being root-bound in the tiny beer cups I planted them in, but I transferred them to larger pots, and I still have this problem.
Anyone have any ideas?
