Wilting 7 Pot

I have a 7 pot pepper in a 3 - 3.5 gallon pot. It has been healthy most of the year but I noticed it is not holding water any longer. When I water, it runs straight through (literally in like 5 seconds). The plant will perk up, but I need to water ALOT. We did have a lot of rain early this year and the mix is not 5-1-1, but more like a 3-1-1, so it probably held the water. I have had no such problems with similar plants in 5 gallon pails.

Based on this, is it a pretty sure bet that the roots are rotted/rotting?

I almost exclusively grow 1 season only, but is there any remedies for such a problem?

Once I harvest the peppers, would I be able to prune the plant and the roots and repot?
