Bumps and greenish/brown stems near the soil

Hi there, does anyone know why there are little bumps at the base of the roots? Why are my stems near the soil turning a brownish color, they are still fairly green, is this a sign of blight? What do i do?

I put down a link below that I had bookmarked. Since you're in Canada is this a greenhouse grown plant? I know you said stems (plural) but is there only one plant of one variety with this condition? Anyway, there should be some help by comparing the pictures on the link.
