Transplanting time

I have 30 tomatoes which are now 6 to 7 inches tall and are are basically sitting in soil cubes which are 2.25 inches on all sides. I am going to transplant most of them into 4 inch pots which are 3.5 inches deep. I am thinking that I am better off setting the plants in the bottom of these pots, just as when planting them in the garden I would set them deeper than they had been.

I also have some containers which are 5 inches wide and 5 inches deep. I certainly wouldn't go as deep here, but wondering what depth would be optimal.

These plants will go in the garden in about four weeks.
