It's kinda difficult to make out what's going on with your plants. There was only one picture that was clear and close enough to really see the leaves, although you've described above that there were many black spots on the leaves.

You refer to overwatering. Do you have good drainage? How frequently were you watering? Yellow leaves can be a sign of overwatering but the spots speak to a fungal or bacterial infection. My suggestion is to trim off all yellowed and spotted foliage to try to keep the spread of infection under control. Look carefully at the attached link of the Tomato Problem Solver and try to determine if the infection is fungal or bacterial. If you're not sure, google "early blight" or "septoria leaf spot" or "bacterial speck and spot" to see if you can make a better diagnosis. Also, you can attach more pictures with close-ups of the lesions. If you believe its fungal, begin a spray program with a good fungicide (Ortho garden disease control - daconil) and if bacterial, try a copper-containing product (I recently purchased Bonide brand Liquid Copper).
