Tomato diseases and eating the fruit

Are there any diseases a Tomato plant might have that your not suppose to eat the fruit? My plant is turning yellow and has tiny black spots which almost looks like powder on the leaves.

The bumps on the stems are root initials -- that is, normal.

Beyond that, the plant looks like it's starving. Have you fertilized?

I fertilized lots at the beginning of season and then neglected it for the last part and thats when it started looking bad.
