knobbly stem on my topiary tree

I have had a go at my first topiary tree, am using Yellow Imp. The shape is a long stem with a ball at the top. Have been pruning the tree for about a year now, is it too late to get rid of the knobbly bits where branches have been cut off, and how do I do it without hurting (or killing!) the plant?
