You misunderstood my question completely. I meant do you separate the seedling (once it starts growing on its own roots) from the embryo? Or does the embryo still provide nutrients at this point?

If I understand your question...you are asking if you should remove the seed from the developing stem of the seedling?
NO Just plant the seedling in the soil with the seed attached to it. It will shrivel up and fall off by itself as the seedling grows. I have done this several times. I wouldn't take the chance of pulling it off as you could damage the seedling.

i use toilet paper rolls and plant them directly into the soil, they decompose

The cotyledon contains stored food. The seedling uses this in its early stage. Definitely like the other folks mentioned, it should not be separated from the seedling when planting or replanting.
